[SM] FX1 Transparency Predicament

So I've played around making a few new palette blends for my hack and have come across the weird transparency line thingy shown here,

But I knew that there was a HEX edit in the SMMM to remedy this; however, this caused another problem that I do not know how to fix. It is less noticeable than the water transparency shown above, but it can still be seen and makes absolutely no physical sense. It can be seen here.

If anybody knows how to fix this, it would be greatly appreciated!
