If you accidentally remove Samus' ship, can you place it back?
How do you place/remove PLMs?
Is there a Power Grip hack that I can use in combination for my hack?
Is there some sort of ASM guide for adding/removing custom equipment?
Is it possible to make the Gravity Suit, Space Jump, and Plasma beams inaccessible until later in the game?
Is it possible to combine the Springball and Hi-Jump boots?
And there a guide for making/adding custom music via MIDI to Super Metroid?

It's programmed as an enemy. You may have overwritten the room's enemy list.

Yes, it's an enemy. One does not simply 'accidentally' the ship

Edit -> Enemies/PLMs adds/removes PLMs (though be careful when adding, to not overwrite anything important in another room)
Placing is easy. Once a PLM is added, it usually shows as a red block with a question mark. Drag and drop. (just make sure to change the PLM. I'm not sure how snes emulators take to blank plms(?))

NOP. Crash tried posing samus once, and he's not coming back to it anytime soon (custom posing for samus is a fucking nightmare)

Not really? If you're asking "how do I patch asm to a rom", then use xkas. If not, I don't follow.

Someone forgot super zero mission was a thing (although I'm not sure if that code is public)

Yes. Find spring ball's "value" in the PLM editor (right click a PLM), and do the same with hi-jump. Then add the 2 values together (in hex, that's important) and paste the number in either hi-jump/spring ball.

No seriously. Music editing, as it stands, is a pain in the ass. Although a few people are working on making music editing a lot easier, just don't expect it any time soon :colonrightv:
